The Yocto `[build-deps]` warning means packaging discovered a runtime edge that the earlier task graph could not reliably satisfy. Fix the metadata at the correct layer after identifying both the output package and its provider recipe.

BitBake does not blindly execute a fixed shell-script sequence. It builds a dependency graph, checks task signatures and shared-state artifacts, then runs only the work needed to produce the requested recipe, package, image, or SDK.
